Well, Using shutter glasses for 3D molecular graphics looked promising, since I think the i-glasses shutter (at least virtually) to do their 3D, but it only suggests two programs, one of which is Java and needs Java3D (gah) and the other isn't open source. The Stereoscope Applet may be useful to see if the i-glasses are susceptible to that kind of stereoscopy.

StereoGraphics Corp's Writing OpenGL Stereo Software looks helpful too, though its title actually says "Using Microsoft Windows® OpenGL" and means it, so we can't use that code directly.
